Claude Code for Large Monorepos: A 2026 Setup Guide

Claude Code · EN · 2026-10-24

Configuring Claude Code for a large monorepo should start with boundaries, not a longer prompt. This 2026 guide recommends a setup that makes three things explicit: which package owns the task, which instructions apply, and what proves the change works. Treat repository configuration as reviewed engineering infrastructure.

1. Build an instruction hierarchy

Create a root CLAUDE.md containing only repository-wide facts: package-manager commands, workspace layout, dependency boundaries, and verification requirements. Put framework conventions and service-specific commands in files such as apps/web/CLAUDE.md and packages/payments/CLAUDE.md. Ancestor instruction files load at launch; instructions beneath the working directory load when Claude accesses relevant files. ([code.claude.com](https://code.claude.com/docs/en/memory))

Keep instructions factual. Replace “follow good architecture” with “applications may import shared packages; shared packages must not import applications.”

2. Separate team settings from personal overrides

Commit shared permissions and hooks in .claude/settings.json. Keep personal experiments in .claude/settings.local.json, and explicitly ignore that file if you create it manually. Use ~/.claude/settings.json for preferences that should follow you across repositories. Organization-managed settings can constrain these choices. ([code.claude.com](https://code.claude.com/docs/en/settings))

For consistent onboarding, document the Claude Code version your team has tested. Review configuration changes like dependency updates: require an owner, a reason, and a small acceptance test. Do not commit credentials in any shared settings file.

3. Configure permissions, not just warnings

CLAUDE.md provides guidance, not enforced security. In permissions.allow, approve narrowly scoped commands you have reviewed, for example Bash(pnpm --filter @acme/web test). Avoid approving every shell command simply to eliminate prompts. Add permissions.deny entries such as Read(**/.env) and Read(**/.env.*) for sensitive environment files. ([code.claude.com](https://code.claude.com/docs/en/permissions))

Do not confuse file-tool restrictions with complete isolation: shell processes require additional protection. Use sandboxing where supported, and inspect repository scripts before approving them. A test command can execute arbitrary project code. Do not rely on .claudeignore; Claude Code does not use it to exclude files. ([code.claude.com](https://code.claude.com/docs/en/permissions))

4. Connect 59API and verify routing

59API documents Claude Code configuration through ANTHROPIC_BASE_URL and ANTHROPIC_AUTH_TOKEN. Set the base variable to its HTTPS endpoint at api.59api.com, without appending /v1/messages, and supply your key through your approved local secret mechanism. Never paste it into CLAUDE.md or a tracked file. ([59api.com](https://59api.com/?lang=en))

Launch claude, run /status to inspect routing and credential sources, then request a short, read-only explanation of one package. Resolve authentication or model errors before assigning a refactor. For model selection, evaluate Claude Sonnet 5.5 and Claude Opus 5.5 against the same representative task; use the exact API identifier from 59API’s catalog rather than guessing from the display name. ([code.claude.com](https://code.claude.com/docs/en/llm-gateway-connect))

5. Make execution package-first

Use a bounded opening request: “Inspect packages/payments and its direct consumers. Propose a plan before editing. Preserve public exports and report the verification commands.” Ask for focused searches rather than a repository-wide source dump. Use separate sessions for unrelated tasks; /clear resets conversation context between them. ([code.claude.com](https://code.claude.com/docs/en/best-practices))

For a pnpm workspace, record commands such as pnpm --filter @acme/payments test only after confirming the package name and script exist. Require package tests first, then checks for affected consumers. Review the final diff for unrelated formatting, lockfile churn, generated artifacts, and untested interface changes.

6. Optimize cost per verified change

59API offers low-cost, pay-as-you-go access and describes its models as native, official-quality offerings without downgrades. Its Claude Code compatibility makes it a practical option for evaluating usage-based costs without a required monthly subscription. ([59api.com](https://59api.com/blog/build-a-claude-code-agent-fast-cheap-and-clean-2567?utm_source=openai))

Compare actual charges, retries, review time, and passing tests—not token prices alone. Check current input, output, and cache rates, and review data-handling terms before sending proprietary code. If the setup fits your team, sign up for 59API and pilot one package; a referral rebate is also available. ([59api.com](https://59api.com/pricing))
